＜あらすじ＞
西暦1999年、突如宇宙より飛来し太平洋上の南アタリア島に墜落した巨大物体は、全長1,200m超もの宇宙戦艦だった。これにより異星人の実在と彼らの間の戦争の存在を知った人類社会は、宇宙からの脅威に対処すべく地球統合政府を樹立。世界規模の紛争（統合戦争）を経て、墜落艦を改修し「マクロス」と命名する。
2009年のマクロス進宙式当日、地球付近に異星人の一方の陣営ゼントラーディ軍の艦隊が出現する。その存在を感知したマクロスの主砲システムが勝手に動作し、戦艦群を撃破してしまう。マクロスの正体はゼントラーディと敵対する陣営、監察軍が仕掛けたブービートラップであり、人類は否応なく異星人との戦争に巻き込まれることとなる。ゼントラーディ軍の包囲網から逃れるため、マクロスはフォールド航行により月の裏側への待避を図る。しかし制御に失敗し南アタリア島一帯を巻き込み、冥王星軌道付近に到着する。さらにフォールドシステム自体も消失し、通常のロケット推進のみでの地球への長い帰還の旅を強いられることになる。
