コナン（工藤新一）の父・優作がシナリオ提供した仮想体感ゲーム機「コクーン」。ある日、コナン一行は、その完成披露パーティーに招かれた。そのパーティーには日本の未来を担うことになる、警察官僚や政治家の二世・三世が勢ぞろいしていた。そんな最中、このゲーム開発責任者が殺害される事件が発生する。被害者のダイイング・メッセージから、事件の手がかりがゲームの中にあると考え、コクーンに乗り込むコナン。
ところが、ゲームスタート直後にシステムが人工頭脳「ノアズ・アーク」に占拠され、コクーンに乗り込んだコナン達含む50人の子供達を人質に取られてしまう。

「日本のリセット」を企てるノアズ・アークは、全員がゲームオーバーになってしまったら、プレイヤー全員の脳を破壊すると宣告。

覚悟を決めたコナン達は、5つのステージの中から「オールドタイム・ロンドン」を選択。
そして、19世紀末に実在した殺人鬼・切り裂きジャックを追いかける、命がけのゲームに挑戦するのだった
