木之本桜は、私立学校に通う小学4年生。

ある日、藤隆の書庫で不思議な本を発見する。

すると、その本から封印の獣・ケルベロス（ケロちゃん）が現れた。

その本は、魔術師クロウ・リードが作った魔法のカードが入っていたが、既にこの世界に解き放たれてしまっていたのだ。

封印が解かれるとこの世に「災い」が訪れるというクロウカードを回収するため、さくらはケルベロスによって「カードキャプター」にされ、ケルベロスや親友・知世、クロウの血縁の少年・李小狼（リ・シャオラン）と共に、クロウカードの起こした事件を解決しながら、カード集めに奮闘する。
